Do you have some sort of feeder? If not, then you'll still have to
click for every page (though according to Raul's link, at least there
is a way to automatically combine the documents together).
Anyway, I can't help you out at scan-time, but if you're in a
situation where you have already scanned documents you wanted to merge
together, I've started using a program called 'pdf-shuffler' to do
that. It is a fairly barebones drag & drop arranger:
1. Drop in one or more PDFs
2. Drag around pages to desired order
3. Export new PDF
